If the shop plugin supports commands, then yes. Yes to your second question. -
What permissions have you set? Just set it to enabled: false if you want to disable a node. -
I don't quite understand what the issue is. Can you throw me some examples?

The quest plugin can easily integrate with SkillTree. There are HookMethods that can be used to provide xp upon a quest completion etc. Also happy to add support from this end if there are hooks available.

Adjust the "XP pump bar settings" in config, then run the /resetxpbars command to force the update to all players.

Nah there isn't. It's a one life thing, which is why I added the option for players to take multiple hits before they die
