You did not properly enable the flag then. When enabled, the plugin unsubscribes from all stacking hooks -

Do you get any error messages in the server console? Without a detailed error message I can not do much

You can safely ignore this warning, it happens because a comment in the plugin contains the word FindObjectsOfType. I will change the comment with the next version. If you want to get rid of that warning just delete line 38 in the plugin file

Why would you use 2 plugins that basically do the same? If you really need to use StackModifier and Loottable together there is the flag 'DisableStackingHooks ' to disable all stacking functionality in Loottable. It is documented in the plugin description under the flags section -

Unfortunately you cannot adjust the stack size of custom items separately since they are technically only skinned vanilla items. A custom item will always have the stack size of the vanilla item it was created from.- 1,078 comments
