Hi! Unfortunately, the plugin can not keep track of changes in permissions and issue their changed versions to the players - will be a lot of conflicts with other plugins and server owners who are not aware of this functionality, plus will need somewhere to store the old and new versions of config, which is overhead for plugins. So, it would be easier for you to reissue those permissions to players who lost access to skills after changing the permissions in the config.
