After the rust and oxide update today, the bags are back on the bike.

The bags have disappeared on my server as well

This plugin affects other plugins that use packages.
MarketStation (СASHR) is one of these plugins.

The saddlebags are now randomly despawning

Same here. Bags are randomly despawning and drops a lootbag.
