alpha apply wont remove terain properly... pfff and if i try manually apply alpha on entrance, it doing to much... 

So for this reason i wont use it on my maps...

yes, indeed, the mask of holes moves a little, but you can just move the building itself to that place, in the new version of this prefab it is made more convenient. I also use this prefab on my maps, and it works properly for me.

is there a possibility to get water out of the ground area?

its full with water when placing close to ocean
