I'm having an issue on the server where anyone with a viper crafter inside their base they die after a few minutes of them logging off the server. If there isn't a viper crafter in the base nothing happens, we have no idea what's going on. We also found out the box on top of the large crafter breaks at the time the players are killed.

This doesn’t make much sense, record it and post it here, replicate it with your usual plugins, then try it again with only viper crafter loaded and post it here so I can see the steps to take.
 

then when you do send your config so I can replicate it on test to see what’s going on. 

The only lines in the code that do kills, is on the container, nothing checks on player disconnecting at all. 

I disabled the crafting distance, I think that might be the reason but i really don't know. It happens at random but only to players with a viper crafter or terminal in their base.

What’s terminal another plugin? Okay let me know, if you can replicate that’s easier to narrow it down might be a collider issue or something just hit me up
