I added a small feature that I needed personally, maybe its useful for others too if you implement it into the main version. 
What I did is, I added a config option to disable the automatic deletion of non-existing plugins from the config file. I also made sure that the  CheckNewVersion method skips any non-existing plugins that are still in the config.
