The furnace upgrade plugin's CanStack is bugged- it stacks with literally anything, allowing you to dupe anything with a furnace.

(upgrade a furnace, pick it up with a hammer, drag it over another item, and it will delete the furnace, and add 1 to the stack)

Are you using any stacks plugin like StackModifier or StackSizeController
