when splitting stacks, portions are deleted. like if you split stack of 2000 in half youll end up with a stack of 1000 and another stack of 1. if you take a single item from a stack of 2000, youll have a stack with 1998 and a stack of 1

also changing train wagon crates is also affecting tables of air drops

This typically happens when there is a conflict between two plugins. Make sure there is no other stack size controller running on the server.

Does this happen with a specific train wagon crate or all of them?
